Hi…I like to use a counting thread when winding a warp, but for the life of me, I can’t get my head around how to do that easily given the various setts for these scarves. Any tips would be appreciated! Or do I just not use one?

You can still use a counting thread for sure. I usually use mine by counts of 50 threads but, with this warp, I would follow the warping colour sequence of 56, 16, 60, 16, 60, 16, 56. This will help to make sure you've got the right amount of thread per section.
I love this project, are you weaving it using linen?
