I'm confused about the reason to use the shoebox method. Is it to minimize twist as the yarn feeds off the cone? I have a very old Ogden Yarn Dispenser....a single peg with a rotating base...so my cone of yarn doesn't fall over. When would I use the shoebox instead of my cone holder?

If you are winding more than one cone at a time - you might want to put them in a shoe box so they don't roll away. It's just one way of keeping them upright and behaving 😉 If your yarn is on tubes you can put a straight knitting needle (or a chopstick or anything straight that would fit in the holes you would create for it). That way your tubes of yarn can be controlled as well. Bottom line - you do what works best for you!
